Ninestiles Plus, a company run by Ninestiles School, will start preparatory work at Hillcrest, Filsham Valley and The Grove secondary schools this week.
Matt Dunkley, director of children's services at East Sussex County Council, said the schools had fallen behind, with fewer than three out of 10 pupils achieving five A* to C grades at GCSE.
Plans include a shared timetable and facilities, and a common approach to admissions. Budgets will also be combined.
Dunkley added: "Ninestiles will be providing expertise and staff support to raise standards to the necessary level."
The new structures will be in place for September.
