Children's Secretary Ed Balls yesterday (10 March) ordered the schools watchdog to explore how schools approach the spiritual, moral, social and cultural development of pupils.
Ofsted will sample a range of independent schools from different faiths, before identifying good and bad practice.
Balls said: "I am confident that the vast majority of such schools are exemplary, but it is important that we work with the sector to achieve high standards in every school."
Last month think tank Civitas published a report that claimed that Muslim children in Muslim schools are being segregated from British Society.
The Association of Muslim Schools condemned the Civitas report but welcomed the Ofsted survey.
A spokesperson for the organisation said: "As Muslim schools we believe that we are at the forefront of preparing children and young people to face the challenges of life in modern Britain and to also contribute in a positive way to wider society."
