In a letter sent to ministers, the group, which includes representatives of Fathers4Justice, the Equal Parenting Council and Families Need Fathers, complained about the way Bruce Clark set up the Family Resolutions pilot scheme that started last year.
They said it was completely different from the project based on the Florida Early Interventions model that they believed would be set up in England.
Their submission also complains about Clark's role in drawing up guidance for professionals dealing with child abuse cases where they suspected Munchausen's Syndrome by Proxy, Professor Sir Roy Meadow's theory.
The department said it had received the letter and was considering the complaint.
