Aynsley-Green is currently national clinical director for children at the Department for Health, where he was responsible for drafting the national service framework.
His appointment by education secretary Ruth Kelly ends months of speculation after 144 people applied for the job (Children Now, 12-18 January).
He said: "I am honoured to be taking up this position and look forward to working with children and young people, and organisations dedicated to them, to make sure that their opinions count.
