Ed Balls has written to the schools adjudicator to complain that a "significant minority" of schools failed to meet admission rules.
The Children's Secretary first raised concerns about compliance with the admissions code in March, based on an internal review of the arrangements in three authorities.
A government survey of 570 schools in England has now found that one in six were in breach of the admissions code.
But shadow children's secretary Michael Gove has accused Balls of launching a "witch hunt" on school admission policies to distract from figures exposing the lack of choice parents have.
"He put these schools in the dock simply to distract attention from the fact that 100,000 parents weren't getting their first choice of school thanks to his policies," he said.
